Protein Lounge:
Protein Lounge is a leader in the field of
system biology. We have developed many interactive web-based
databases and software to help the life-scientists understand
the complexity of systems biology. Systems biology efforts
focus on understanding cellular networks, protein interactions
involved in cell signaling, mechanisms of cell survival and
apoptosis leading to development or identification of drug
candidates against a variety of diseases. In the post-genomic
era, one of the major concerns for life-science researchers
is the organization of gene/protein data. Protein Lounge has
met this concern by organizing all necessary data about genes/proteins
into one portal.
Protein Lounge has revolutionized bioinformatics
by constructing the first complete siRNA target database,
a complete Peptide-Antigen target database and a Kinase-Phosphatase
database. We have also developed the largest database of illustrated
signal transduction pathways, which are interconnected to
our extensive protein database and online gene/protein analysis
tools. Protein Lounge is an ideal site for both life-science

Protein Lounge Databases:
Pathway
Database
The Pathway Database is the largest collection of signaling
transduction and metabolic pathways. All pathways include
extensive reviews and detailed protein information. All proteins
in each pathway are linked to detailed information about them.
The pathway database is a foundation for understanding the
mechanism of cellular signaling and an essential tool for
any researcher.
siRNA
Database
The siRNA Database contains siRNA targets against all known
mRNA sequences throughout a variety of organisms. The database
has also been subdivided into folders for siRNA against Kinases,
Phosphatases, Transcription Factors and Disease genes. All
siRNA targets are linked to Protein Lounge's online siRNA
cloning tool, which allows one to chose from a wide variety
of vectors.
Peptide-Antigen
Database
The Peptide-Antigen Database contains antigenic peptide targets
against all known protein sequences throughout a variety of
organisms. The database has also been subdivided into folders
for peptide regions for Kinases, Phosphatases, Transcription
Factors and Disease genes. All peptide targets are linked
to Protein Lounge's proprietary online hyrdoplotting tool,
which allows you to view an interactive version of the protein
sequence on a hydrophilicity/phobicity plot.
Protein
Interaction Database
The Protein Interaction Database has been developed to assist
researchers in understanding the protein-protein interactions
which occur in our cells. This database lists thousands of
Human protein-protein interactions. The Protein Interaction
Database allows one to search for a protein, then view all
of the other proteins which it activates, inhibits or binds
to. This database also indicates the interactions which proteins
have with other molecules such as DNA, as well as downstream
affects which occur from the protein interactions. These protein
interactions are required for proper signal tranduction and
play an essential role in all functions of our cells.
Kinase-Phosphatase
Database
The Kinase-Phosphatase Database is a list of all protein kinases
and protein phosphatases organized with their substrates.
This database allows one to search by kinases, phosphatases
or by the substrates. The kinases and phosphatases are arranged
so that you can view common substrates among them.
Transcription
Factors Database
The Transcription Factor Database contains all necessary information
about the transcription factors such as its classification,
specific functions, DNA sequence, domains, structures, interaction
with other proteins, its allied members and role in specific
diseases.
Disease
Genes Database
The Disease Genes Database is an accumulation of hundreds
of diseases linked to the genes which are responsible for
causing the disease. You have the option of searching by disease
name and viewing the genes of the disease or you can search
by gene name and view all of the diseases which that gene
causes.
Biochemical Compound Database
The Biochemical Compound Database contains text and graphics describing important molecules commonly involved in cellular signaling, biosynthesis and metabolism. For each molecule, the database currently provides a large amount of automated data including synonyms, reaction information, disease specifications and related pathways. By clicking on the corresponding molecule directly from the main list, its full description can be viewed.

The Protein Database contains all necessary information for
proteins. Proteins have datasheets, reviews, signaling pathway
relation, disease relation, sequences, publications and reagent
links. Typically, in order to obtain such a variety of data
about a protein you would have to search multiple databases.
In the Protein Lounge Protein Database all of this info is
placed in a well-organized folder system, which allows you
to access the necessary data from one page.

Tool
Pathway Builder Tool is a desktop application, which offers
you the ultimate freedom to make your own pathways using premade
membranes, organelles, proteins and other necessary pathway
structures.You may also modify many premade pathways to suit
your needs. This is an ideal tool to help in the illustration
of your publications.
Protein
Hydroplotter
Protein Hydroplotter allows for the viewing of hydrophilic and
hydrophobic regions of a protein sequence. View plots for Kyte-Doolittle
and Hoppman-Woods. The plots are interactive, so one can highlight
a region on the graph and the corresponding region on the sequence.
Peptide Finder
Peptide Antigen Finder tool finds the best antigenic peptides
of a protein sequence. Hydrophilic regions of the protein sequence
are screened to find the best possible peptides which can be
used as antibody or drug targets.

siRNA
Easy siRNA offers an efficient method of finding siRNA targets
and cloning them online. The tool is based on the Tuschl algorithm
to generate siRNA targets.
Clone
Easy
Clone Easy offers the easiest and most efficient method for
PCR cloning online. Enter any sequence and choose from a library
